Use este arquivo de configuração para o Compton. Salve-o como "compton.conf" em ~/.config .

Lembre-se a iniciar o compton junto com a sessão. Se você instalou corretamente deve funcionar. Com certeza o seu problema é alguma má configuração do compositor. Qual é o ambiente gráfico que você está usando?
